If I change the permission for files or directories (for example, I add a new user), urbackup starts copying these files/directories again. Is there any way to disable it?

I need to test this, but I haven’t seen that previously.
Are you sure it actually copies the files over again? It doesn’t dedupe them because they were copied before?
